چکیده

With a dataset of more than 600 million small RNAs deeply sequenced from mouse hippocampal and staged sets of mouse cells that underwent reprogramming to induced pluripotent stem cells, we annotated the stem-loop precursors of the known miRNAs to identify isomoRs (miRNA-offset RNAs), loops, non-preferred strands, and guide strands. Products from both strands were readily detectable for most miRNAs. Changes in the dominant isomiR occurred among the cell types, as did switches of the preferred strand. The terminal nucleotide of the dominant isomiR aligned well with the dominant off-set sequence suggesting that Drosha cleavage generates most miRNA reads without terminal modification. Among the terminal modifications detected, most were non-templated mono- or di-nucleotide additions to the 3'-end. Based on the relative enrichment or depletion of specific nucleotide additions in an Ago-IP fraction there may be differential effects of these modifications on RISC loading. Sequence variation of the two strands at their cleavage sites suggested higher fidelity of Drosha than Dicer. These studies demonstrated multiple patterns of miRNA processing and considerable versatility in miRNA target selection.

The Annotation of Measure Expressions in ISO Standards

In annotating measure expressions such as three days and about 123 km, two recently published ISO standards, ISO-TimeML (ISO, 2012b) and ISOspace (ISO, 2014a), show some inconsistencies, as pointed out in ISO SemAF Principles (ISO, 2014c), a third ISO standards on semantic annotation to be published soon. Other than terminological or semantic inconsistencies introduced in ISO SemAF Principles, ...

eSpaceML: An Event-Driven Spatial Annotation Framework∗

This paper proposes eSpaceML as a representation scheme for annotating eventdriven spatial expressions in natural language. It adopts SpatialML (MITRE, 2009) and ISO-Space (ISO, 2010) as a basis for the development of a novel, distributed spatial annotation scheme. SpatialML focuses on the annotation of spatial locations and their topological relations, while both ISO-Space and eSpaceML attempt...

MiR-30e Attenuates Isoproterenol-induced Cardiac Fibrosis Through Suppressing Snai1/TGF-β Signaling

BACKGROUND MicroRNAs are a class of small RNA molecules that inhibit protein expression through either degradation of messenger RNA or interference with protein translation. Our previous work suggested an involvement of miR-30e in myocardial fibrosis; however, the exact role of miR-30e in the pathogenesis of cardiac fibrosis and the underlying mechanisms are not known. METHODS Male Sprague Da...

Revisiting the ISO standard for dialogue act annotation

Based on experiences using the ISO standard for dialogue act annotation (ISO 24617-2:2012), this paper proposes to correct certain deficiencies in the standard, and discusses some extensions that would increase the standard usefulness and usability. More specifically, it is suggested to add the annotation of non-functional segments that are relevant for the accurate annotation of some feedback ...

Dialogue Act Annotation with the ISO 24617-2 Standard

This chapter describes recent and ongoing annotation efforts using the ISO 24617-2 standard for dialogue act annotation. Experimental studies are reported on the annotation by human annotators and by annotation machines of some of the specific features of the ISO annotation scheme, such as its multidimensional annotation of communicative functions, the recognition of each of its nine dimensions...
